Scaling up ATLAS Database Release Technology for the LHC Long Run

To overcome scalability limitations in database access on the Grid, ATLAS introduced the Database Release technology replicating databases in files. For years Database Release technology assured scalable database access for Monte Carlo production on the Grid. Since previous CHEP, Database Release technology was used successfully in ATLAS data reprocessing on the Grid. Frozen Conditions DB snapshot guarantees reproducibility and transactional consistency isolating Grid data processing tasks from continuous conditions updates at the 'live' Oracle server. Database Release technology fully satisfies the requirements of ATLAS data reprocessing and Monte Carlo production. We parallelized the Database Release build workflow to avoid linear dependency of the build time on the length of LHC data-taking period. In recent data reprocessing campaigns the build time was reduced by an order of magnitude thanks to a proven master-worker architecture used in the Google MapReduce. We describe further Database Release optimizations scaling up the technology for the LHC long run.

In order to better deal with the problem when facing a large number of mapping entries update and query request, the Mapping System of New Internet must use high-performance database. In this paper, we focus on the performance of Redis, SQLite, and MySQL these three typical databases, and the results show that the Mapping System based on different databases can adapt to different needs according to the actual situation.

Introduction This report describes and makes available a geologic digital spatial database (orgeo) representing the geologic map of Oregon (Walker and MacLeod, 1991). The original paper publication was printed as a single map sheet at a scale of 1:500,000, accompanied by a second sheet containing map unit descriptions and ancillary data. A digital version of the Walker and MacLeod (1991) map was included in Raines and others (1996). The dataset provided by this open-file report supersedes the earlier published digital version (Raines and others, 1996). This digital spatial database is one of many being created by the U.S. Geological Survey as an ongoing effort to provide geologic information for use in spatial analysis in a geographic information system (GIS). This database can be queried in many ways to produce a variety of geologic maps. This database is not meant to be used or displayed at any scale larger than 1:500,000 (for example, 1:100,000). This report describes the methods used to convert the geologic map data into a digital format, describes the ArcInfo GIS file structures and relationships, and explains how to download the digital files from the U.S. Geological Survey public access World Wide Web site on the Internet. Scanned images of the printed map (Walker and MacLeod, 1991), their correlation of map units, and their explanation of map symbols are also available for download.

The Bend 30- x 60-minute quadrangle has been the locus of volcanism, faulting, and sedimentation for the past 35 million years. It encompasses parts of the Cascade Range and Blue Mountain geomorphic provinces, stretching from snowclad Quaternary stratovolcanoes on the west to bare rocky hills and sparsely forested juniper plains on the east. The Deschutes River and its large tributaries, the Metolius and Crooked Rivers, drain the area. Topographic relief ranges from 3,157 m (10,358 ft) at the top of South Sister to 590 m (1,940 ft) at the floor of the Deschutes and Crooked Rivers where they exit the area at the north-central edge of the map area. The map encompasses a part of rapidly growing Deschutes County. The city of Bend, which has over 70,000 people living in its urban growth boundary, lies at the south-central edge of the map. Redmond, Sisters, and a few smaller villages lie scattered along the major transportation routes of U.S. Highways 97 and 20. This geologic map depicts the geologic setting as a basis for structural and stratigraphic analysis of the Deschutes basin, a major hydrologic discharge area on the east flank of the Cascade Range. The map also provides a framework for studying potentially active faults of the Sisters fault zone, which trends northwest across the map area from Bend to beyond Sisters. This digital release contains all of the information used to produce the geologic map published as U.S. Geological Survey Geologic Investigations Series I-2683 (Sherrod and others, 2004). The main component of this digital release is a geologic map database prepared using ArcInfo GIS. This release also contains files to view or print the geologic map and accompanying descriptive pamphlet from I-2683.

The Rice Genome Research Program (RGP) launched a large-scale rice genome sequencing in 1998 aimed at decoding all genetic information in rice. A new genome database called INE (INtegrated rice genome Explorer) has been developed in order to integrate all the genomic information that has been accumulated so far and to correlate these data with the genome sequence. A web interface based on Java applet provides a rapid viewing capability in the database. The first operational version of the database has been completed which includes a genetic map, a physical map using YAC (Yeast Artificial Chromosome) clones and PAC (P1-derived Artificial Chromosome) contigs. These maps are displayed graphically so that the positional relationships among the mapped markers on each chromosome can be easily resolved. INE incorporates the sequences and annotations of the PAC contig. A site on low quality information ensures that all submitted sequence data comply with the standard for accuracy. As a repository of rice genome sequence, INE will also serve as a common database of all sequence data obtained by collaborating members of the International Rice Genome Sequencing Project (IRGSP). INTRODUCTION The area covered by this map includes parts of four U.S. Geological Survey (USGS) 7.5' topographic quadrangles (Kilauea Crater, Volcano, Ka`u Desert, and Makaopuhi). It encompasses the summit, upper rift zones, and Koa`e Fault System of Kilauea Volcano and a part of the adjacent, southeast flank of Mauna Loa Volcano. The map is dominated by products of eruptions from Kilauea Volcano, the southernmost of the five volcanoes on the Island of Hawai`i and one of the world's most active volcanoes. At its summit (1,243 m) is Kilauea Crater, a 3 km-by-5 km collapse caldera that formed, possibly over several centuries, between about 200 and 500 years ago. Radiating away from the summit caldera are two linear zones of intrusion and eruption, the east and the southwest rift zones. Repeated subaerial eruptions from the summit and rift zones have built a gently sloping, elongate shield volcano covering approximately 1,500 km2. Much of the volcano lies under water: the east rift zone extends 110 km from the summit to a depth of more than 5,000 m below sea level; whereas, the southwest rift zone has a more limited submarine continuation. South of the summit caldera, mostly north-facing normal faults and open fractures of the Koa`e Fault System extend between the two rift zones. The Koa`e Fault System is interpreted as a tear-away structure that accommodates southward movement of Kilauea's flank in response to distension of the volcano perpendicular to the rift zones. This digital release contains all the information used to produce the geologic map published as USGS Geologic Investigations Series I-2759 (Neal and Lockwood, 2003). The main component of this digital release is a geologic map database prepared using ArcInfo GIS. This release also contains printable files for the geologic map and accompanying descriptive pamphlet from I-2759.

The surficial geologic map database of the Amboy 30x60 minute quadrangle presents characteristics of surficial materials for an area approximately 5,000 km2 in the eastern Mojave Desert of California. This map consists of new surficial mapping conducted between 2000 and 2005, as well as compilations of previous surficial mapping. Surficial geology units are mapped and described based on depositional process and age categories that reflect the mode of deposition, pedogenic effects occurring post-deposition, and, where appropriate, the lithologic nature of the material. The physical properties recorded in the database focus on those that drive hydrologic, biologic, and physical processes such as particle size distribution (PSD) and bulk density. This version of the database is distributed with point data representing locations of samples for both laboratory determined physical properties and semi-quantitative field-based information. Future publications will include the field and laboratory data as well as maps of distributed physical properties across the landscape tied to physical process models where appropriate. The database is distributed in three parts: documentation, spatial map-based data, and printable map graphics of the database. Documentation includes this file, which provides a discussion of the surficial geology and describes the format and content of the map data, a database 'readme' file, which describes the database contents, and FGDC metadata for the spatial map information. Spatial data are distributed as Arc/Info coverage in ESRI interchange (e00) format, or as tabular data in the form of DBF3-file (.DBF) file formats. Map graphics files are distributed as Postscript and Adobe Portable Document Format (PDF) files, and are appropriate for representing a view of the spatial database at the mapped scale.

As synoptic all-sky surveys begin to discover new multiply lensed quasars, the flow of data will enable statistical cosmological microlensing studies of sufficient size to constrain quasar accretion disk and supermassive black hole properties. In preparation for this new era, we are undertaking the GPU-Enabled, High Resolution cosmological MicroLensing parameter survey (GERLUMPH). We present here the GERLUMPH Data Release 1, which consists of 12,342 high resolution cosmological microlensing magnification maps and provides the first uniform coverage of the convergence, shear, and smooth matter fraction parameter space. We use these maps to perform a comprehensive numerical investigation of the mass-sheet degeneracy, finding excellent agreement with its predictions. We study the effect of smooth matter on microlensing induced magnification fluctuations. In particular, in the minima and saddle-point regions, fluctuations are enhanced only along the critical line, while in the maxima region they are always enhanced for high smooth matter fractions (≈0.9). We describe our approach to data management, including the use of an SQL database with a Web interface for data access and online analysis, obviating the need for individuals to download large volumes of data. In combination with existing observational databases and online applications, the GERLUMPH archive represents a fundamental component of a new microlensing eResearch cloud. Creating a literature database of low-calorie sweeteners and health studies: evidence mapping

Full Text Available Abstract Background Evidence mapping is an emerging tool used to systematically identify, organize and summarize the quantity and focus of scientific evidence on a broad topic, but there are currently no methodological standards. Using the topic of low-calorie sweeteners (LCS and selected health outcomes, we describe the process of creating an evidence-map database and demonstrate several example descriptive analyses using this database. Methods The process of creating an evidence-map database is described in detail. The steps include: developing a comprehensive literature search strategy, establishing study eligibility criteria and a systematic study selection process, extracting data, developing outcome groups with input from expert stakeholders and tabulating data using descriptive analyses. The database was uploaded onto SRDR™ (Systematic Review Data Repository, an open public data repository. Results Our final LCS evidence-map database included 225 studies, of which 208 were interventional studies and 17 were cohort studies. An example bubble plot was produced to display the evidence-map data and visualize research gaps according to four parameters: comparison types, population baseline health status, outcome groups, and study sample size. This plot indicated a lack of studies assessing appetite and dietary intake related outcomes using LCS with a sugar intake comparison in people with diabetes. Conclusion Evidence mapping is an important tool for the contextualization of in-depth systematic reviews within broader literature and identifies gaps in the evidence base, which can be used to inform future research. An open evidence-map database has the potential to promote knowledge translation from nutrition science to policy.

Visualizing the semantic content of large text databases using text maps

A methodology for generating text map representations of the semantic content of text databases is presented. Text maps provide a graphical metaphor for conceptualizing and visualizing the contents and data interrelationships of large text databases. Described are a set of experiments conducted against the TIPSTER corpora of Wall Street Journal articles. These experiments provide an introduction to current work in the representation and visualization of documents by way of their semantic content.
Officially released mutant varieties - the FAO/IAEA Database

In the approximately 70 year-old history of induced mutations, there are many examples on the development of new and valuable alteration in plant characters significantly contributing to increased yield potential of specific crops. However, knowledge on the success of induced mutations in crop improvement among geneticists and breeders is usually limited to species of their interest. The present paper contains a comprehensive list of officially released mutant varieties, based on information from plant breeders. The number of mutant varieties officially released and recorded in the FAO/IAEA Mutant Varieties Database before the end of 2000 is 2,252. Almost half of these varieties have been released during the last 15 years. Considering a significant delay in the dissemination of information on newly released varieties and difficulties in the collection of such data, there has been a renaissance in the use of mutation techniques in crop improvement. At the demand of geneticists, plant breeders, and more recently molecular geneticists, for information on released mutant varieties of specific crops, the MVD was transferred to the web site of the FAO/IAEA Joint Division. The Geological Society of America's (GSA) Geologic Map of North America (Reed and others, 2005; 1:5,000,000) shows the geology of a significantly large area of the Earth, centered on North and Central America and including the submarine geology of parts of the Atlantic and Pacific Oceans. This map is now converted to a Geographic Information System (GIS) database that contains all geologic and base-map information shown on the two printed map sheets and the accompanying explanation sheet. We anticipate this map database will be revised at some unspecified time in the future, likely through the actions of a steering committee managed by the Geological Society of America (GSA) and staffed by scientists from agencies including, but not limited to, those responsible for the original map compilation (U.S. Geological Survey, Geological Survey of Canada, and Woods Hole Oceanographic Institute). Regarding the use of this product, as noted by the map's compilers: 'The Geologic Map of North America is an essential educational tool for teaching the geology of North America to university students and for the continuing education of professional geologists in North America and elsewhere. In addition, simplified maps derived from the Geologic Map of North America are useful for enlightening younger students and the general public about the geology of the continent.' With publication of this database, the preparation of any type of simplified map is made significantly easier. More important perhaps, the database provides a more accessible means to explore the map information and to compare and analyze it in conjunction with other types of information (for example, land use, soils, biology) to better understand the complex interrelations among factors that affect Earth resources, hazards, ecosystems, and climate.
Collaborative and Multilingual Approach to Learn Database Topics Using Concept Maps

Authors report on a study using the concept mapping technique in computer engineering education for learning theoretical introductory database topics. In addition, the learning of multilingual technical terminology by means of the collaborative drawing of a concept map is also pursued in this experiment. The main characteristics of a study carried out in the database subject at the University of the Basque Country during the 2011/2012 course are described. This study contributes to the field of concept mapping as these kinds of cognitive tools have proved to be valid to support learning in computer engineering education. It contributes to the field of computer engineering education, providing a technique that can be incorporated with several educational purposes within the discipline. Mapped unconsolidated sediments cover half of the global land surface. They are of considerable importance for many Earth surface processes like weathering, hydrological fluxes or biogeochemical cycles. Ignoring their characteristics or spatial extent may lead to misinterpretations in Earth System studies. Therefore, a new Global Unconsolidated Sediments Map database (GUM) was compiled, using regional maps specifically representing unconsolidated and quaternary sediments. The new GUM database provides insights into the regional distribution of unconsolidated sediments and their properties. The GUM comprises 911,551 polygons and describes not only sediment types and subtypes, but also parameters like grain size, mineralogy, age and thickness where available. Previous global lithological maps or databases lacked detail for reported unconsolidated sediment areas or missed large areas, and reported a global coverage of 25 to 30%, considering the ice-free land area. Here, alluvial sediments cover about 23% of the mapped total ice-free area, followed by aeolian sediments (˜21%), glacial sediments (˜20%), and colluvial sediments (˜16%). A specific focus during the creation of the database was on the distribution of loess deposits, since loess is highly reactive and relevant to understand geochemical cycles related to dust deposition and weathering processes. An additional layer compiling pyroclastic sediment is added, which merges consolidated and unconsolidated pyroclastic sediments. Peach (Prunus persica) is a model species for the Rosaceae, which includes a number of economically important fruit tree species. To develop an extensive Prunus expressed sequence tag (EST) database for identifying and cloning the genes important to fruit and tree development, we generated 9,984 high-quality ESTs from a peach cDNA library of developing fruit mesocarp. After assembly and annotation, a putative peach unigene set consisting of 3,842 ESTs was defined. Gene ontology (GO) classification was assigned based on the annotation of the single "best hit" match against the Swiss-Prot database. No significant homology could be found in the GenBank nr databases for 24.3% of the sequences. Using core markers from the general Prunus genetic map, we anchored bacterial artificial chromosome (BAC) clones on the genetic map, thereby providing a framework for the construction of a physical and transcript map. A transcript map was developed by hybridizing 1,236 ESTs from the putative peach unigene set and an additional 68 peach cDNA clones against the peach BAC library. Hybridizing ESTs to genetically anchored BACs immediately localized 11.2% of the ESTs on the genetic map. ESTs showed a clustering of expressed genes in defined regions of the linkage groups. The Mars Global Digital Dune Database presents data and describes the methodology used in creating the global database of moderate- to large-size dune fields on Mars. The database is being released in a series of U.S. Geological Survey (USGS) Open-File Reports. The first release (Hayward and others, 2007) included dune fields from 65 degrees N to 65 degrees S (http://pubs.usgs.gov/of/2007/1158/). The current release encompasses ~ 845,000 km2 of mapped dune fields from 65 degrees N to 90 degrees N latitude. Dune fields between 65 degrees S and 90 degrees S will be released in a future USGS Open-File Report. Although we have attempted to include all dune fields, some have likely been excluded for two reasons: (1) incomplete THEMIS IR (daytime) coverage may have caused us to exclude some moderate- to large-size dune fields or (2) resolution of THEMIS IR coverage (100m/pixel) certainly caused us to exclude smaller dune fields. The smallest dune fields in the database are ~ 1 km2 in area. While the moderate to large dune fields are likely to constitute the largest compilation of sediment on the planet, smaller stores of sediment of dunes are likely to be found elsewhere via higher resolution data. Thus, it should be noted that our database excludes all small dune fields and some moderate to large dune fields as well. Therefore, the absence of mapped dune fields does not mean that such dune fields do not exist and is not intended to imply a lack of saltating sand in other areas. Where availability and quality of THEMIS visible (VIS), Mars Orbiter Camera narrow angle (MOC NA), or Mars Reconnaissance Orbiter (MRO) Context Camera (CTX) images allowed, we classified dunes and included some dune slipface measurements, which were derived from gross dune morphology and represent the prevailing wind direction at the last time of significant dune modification. The colored regions of this map show the extent of digital elevation data recently released by the Shuttle Radar Topography Mission (SRTM). This release includes data for most of Europe and Asia plus numerous islands in the Indian and Pacific Oceans. SRTM flew on board the Space Shuttle Endeavour in February 2000 and used an interferometric radar system to map the topography of Earth's landmass between latitudes 56 degrees south and 60 degrees north.The data were processed into geographic 'tiles,' each of which represents one by one degree of latitude and longitude. A degree of latitude measures 111 kilometers (69 miles) north-south, and a degree of longitude measures 111 kilometers or less east-west, decreasing away from the equator. The data are being released to the public on a continent-by-continent basis. This Eurasia segment includes 5,940 tiles, more than a third of the total data set. Previous releases covered North America and South America. Forthcoming releases will include Africa-Arabia and Australia plus an 'Islands' release for those islands not included in the continental releases. Together these data releases constitute the world's first high-resolution, near-global elevation model. The resolution of the publicly released data is three arcseconds (1/1,200 of a degree of latitude and longitude), which is about 90 meters (295 feet).European coverage in the current data release stretches eastward from the British Isles and the Iberian Peninsula in the west, across the Alps and Carpathian Mountains, as well as the Northern European Plain, to the Ural and Caucasus Mountains bordering Asia. The Asian coverage includes a great diversity of landforms, including the Tibetan Plateau, Tarin Basin, Mongolian Plateau, and the mountains surrounding Lake Baikal, the world's deepest lake. Mt. Given the importance of meiotic recombination in biology, there is a need to develop robust methods to estimate meiotic recombination rates. A popular approach, called the Marey map approach, relies on comparing genetic and physical maps of a chromosome to estimate local recombination rates. In the past, we have implemented this approach in an R package called MareyMap, which includes many functionalities useful to get reliable recombination rate estimates in a semi-automated way. MareyMap has been used repeatedly in studies looking at the effect of recombination on genome evolution. Here, we propose a simpler user-friendly web service version of MareyMap, called MareyMap Online, which allows a user to get recombination rates from her/his own data or from a publicly available database that we offer in a few clicks. When the analysis is done, the user is asked whether her/his curated data can be placed in the database and shared with other users, which we hope will make meta-analysis on recombination rates including many species easy in the future. © The Author 2017. A software package for mapping digital data 'layers' of environmentally and/or culturally sensitive areas such as seabird colonies, seal haulouts, and sea otter concentrations in Prince William Sound and adjoining areas of southern Alaska has been developed by the Alyeska Pipeline Service Company. The data is to be added to an environmental computer mapping database. More than 1,800 known and reported coastal cultural resource sites have been identified. The database is part of the Prince William Sound Tanker Oil Discharge Prevention and Contingency Plan. The mappable data layers can be used to plan and execute whatever site protection program may be necessary, thus enhancing effective cultural resource protection during an oil spill response. 22 refs., 4 figs
Acoustic mapping of shallow water gas releases using shipborne multibeam systems

Water column imaging (WCI) shipborne multibeam systems are effective tools for investigating marine free gas (bubble) release. Like single- and splitbeam systems they are very sensitive towards gas bubbles in the water column, and have the advantage of the wide swath opening angle, 120° or more allowing a better mapping and possible 3D investigations of targets in the water column. On the downside, WCI data are degraded by specific noise from side-lobe effects and are usually not calibrated for target backscattering strength analysis. Most approaches so far concentrated on manual investigations of bubbles in the water column data. Such investigations allow the detection of bubble streams (flares) and make it possible to get an impression about the strength of detected flares/the gas release. Because of the subjective character of these investigations it is difficult to understand how well an area has been investigated by a flare mapping survey and subjective impressions about flare strength can easily be fooled by the many acoustic effects multibeam systems create. Here we present a semi-automated approach that uses the behavior of bubble streams in varying water currents to detect and map their exact source positions. The focus of the method is application of objective rules for flare detection, which makes it possible to extract information about the quality of the seepage mapping survey, perform automated noise reduction and create acoustic maps with quality discriminators indicating how well an area has been mapped.
