Abstract TLR9 recognizes unmethylated CpG-containing DNA commonly found in bacteria. Synthetic oligonucleotides containing CpG-motifs (CpG ODNs) recapitulate the activation of TLR9 by microbial DNA, whereas inversion of the CG dinucleotide within the CpG motif to GC (GpC ODNs) renders such ODNs inactive. This difference cannot be attributed to binding of ODNs to the full-length TLR9 ectodomain, as both CpG and GpC ODNs bind comparably. Activation of murine TLR9 requires cleavage into an active C-terminal fragment, which binds CpG robustly. A major regulatory element required for expression of the human [alpha]-globin genes is located 40 kb upstream of the embryonic [zeta]-globin gene. To understand how this and other locus control region (LCR) elements contribute to high-level expression in erythroid cells, we have performed high-resolution, in vivo dimethyl sulfate footprinting. Variability in Melanoma Metalloproteinase Expression Profiling

Numerous transmethylation reactions are required for normal plant growth and development. S-adenosylhomocysteine hydrolase (SAHH) and adenosine kinase (ADK) act coordinately to recycle the by-product of these reactions, S-adenosylhomocysteine (SAH) that would otherwise competitively inhibit methyltransferase (MT) activities. Here, we report on investigations to understand how the SAH produced in the nucleus is metabolized by SAHH and ADK. Localization analyses using green fluorescent fusion proteins demonstrated that both enzymes are capable of localizing to the cytoplasm and the nucleus, although no obvious nuclear localization signal was found in their sequences. The functional interaction between the peroxisome proliferator-activated receptor {gamma} (PPAR{gamma}) and its coactivator PGC-1{alpha} is crucial for the normal physiology of PPAR{gamma} and its pharmacological response to antidiabetic treatment with rosiglitazone. Synaptobrevin is a synaptic vesicle protein that has an essential role in exocytosis and forms the SNARE complex with syntaxin and SNAP-25. We have analyzed the structure of isolated synaptobrevin and its binary interaction with syntaxin using NMR spectroscopy. Our results demonstrate that isolated synaptobrevin is largely unfolded in solution. The entire SNARE motif of synaptobrevin is capable of interacting with the isolated C-terminal SNARE motif of syntaxin but only a few residues bind to the full-length cytoplasmic region of syntaxin. This result suggests an interaction between the N- and C-terminal regions of syntaxin that competes with core complex assembly.

Escherichia coli spheroplast protein y (EcSpy) is a small periplasmic protein that is homologous with CpxP, an inhibitor of the extracytoplasmic stress response. Stress conditions such as spheroplast formation induce the expression of Spy via the Cpx or the Bae two-component systems in E. coli, though the function of Spy is unknown. The tet repressor regulated expression of the Tn-10-encoded tetracycline resistance determinant in a tetracycline-dependent manner. In the absence of tetracycline, the tet repressor binds as a dimer to the 19-base-pair palindromic tet operator sequence. Amino acid homologies and genetic studies with trans-dominant mutants suggest that sequence-specific recognition of the tet operator involves the extensively studied helix-turn-helix motif. The single-crystal structure analysis showed that compound 1 displayed three-dimensional structures containing inorganic motifs with two-dimensional layers pillar-connected through organic linkers and forming water-coordinated neutral framework. Here, by attempting to implicitly account for such effects in classical molecular dynamics and performing intensive simulations with explicit solvent for the peptides with and without zinc binding, we investigate the folding of the Cys2His2 type zinc-finger motif and the coupling between the peptide folding and zinc binding. A comprehensive dataset of NDV genome sequences was evaluated using bioinformatics to characterize the evolutionary forces affecting NDV genomes. Despite evidence of recombination in most genes, only one event in the fusion gene of genotype V viruses produced evolutionarily viable progenies. The codon-associated rate of change for the six NDV proteins revealed that the highest rate of change occurred at the fusion protein. All proteins were under strong purifying (negative) selection; the fusion protein displayed the highest number of amino acids under positive selection. Regardless of the phylogenetic grouping or the level of virulence, the cleavage site motif was highly conserved implying that mutations at this site that result in changes of virulence may not be favored. Survey and analysis of simple sequence repeats in the Laccaria bicolor genome, with development of microsatellite markers

Cockayne syndrome (CS) is a rare autosomal recessive disease, which shows diverse clinical symptoms such as photosensitivity, severe mental retardation and developmental defects. CS cells are hypersensitive to killing by ultraviolet (UV)-irradiation and defective in transcription-coupled repair. Two genetic complementation groups in CS (CS-A and CS-B) have been identified. We analyzed mutations of the CSA gene in 5 CS-A patients and identified 3 types of mutations. Four unrelated CS-A patients (CS2OS, CS2AW, Nps2 and CS2SE) had a deletion including exon 4, suggesting that there is a founder effect on the CSA mutation in Japanese CS-A patients. Patient CS2SE was a compound heterozygote for this deletion and an amino acid substitution at the 106th glutamine to proline (Q106P) in the WD-40 repeat motif of the CSA protein, which resulted in a defective nucleotide excision repair. It is becoming clear that simple sequence repeats (SSRs) play a significant role in fungal genome organization, and they are a large source of genetic markers for population genetics and meiotic maps. We identified SSRs in the Laccaria bicolor genome by in silico survey and analyzed their distribution in the different genomic regions. We also compared the abundance and distribution of SSRs in L. bicolor with those of the following fungal genomes: Phanerochaete chrysosporium, Coprinopsis cinerea, Ustilago maydis, Cryptococcus neoformans, Aspergillus nidulans, Magnaporthe grisea, Neurospora crassa and Saccharomyces cerevisiae. Using the MISA computer program, we detected 277,062 SSRs in the L. bicolor genome representing 8% of the assembled genomic sequence. To date, the structures of two pentapeptide-repeat proteins (PRPs) have been determined, with the tandem pentapeptide-repeat sequences observed to adopt a novel type of right-handed quadrilateral ?-helix, or Rfr-fold, in both structures. We have cloned the cDNA encoding Adf-1 by generating specific DNA probes deduced from partial amino acid sequence of the protein. Several cDNA clones encoding an extended open reading frame were isolated from a phage lambda library. The complete amino acid sequence of Adf-1 deduced from the longest cDNA reveals structural similarities to the putative helix-turn-helix DNA binding motif of Myb and Myb-related proteins. The spike (S) protein of severe acute respiratory syndrome coronavirus (SARS-CoV) has two major functions: interacting with the receptor to mediate virus entry and inducing protective immunity. Coincidently, the receptor-binding domain (RBD, residues 318-510) of SAR-CoV S protein is a major antigenic site to induce neutralizing antibodies. Here, we used RBD-Fc, a fusion protein containing the RBD and human IgG1 Fc, as a model in the studies and found that a single amino acid substitution in the RBD (R441A) could abolish the immunogenicity of RBD to induce neutralizing antibodies in immunized mice and rabbits. The basic Quality Assurance Program Requirements standard for the National Waste Terminal Storage Program has been developed primarily for nuclear reactors and other fairly well established nuclear facilities. In the case of waste isolation, however, there are many ongoing investigations for which quality assurance practices and requirements have not been well defined. This paper points out these problems which require supplementary requirements. Within the framework of the EU power plant conceptual study (PPCS), a modular He-cooled divertor concept with integrated pin array (HEMP) is being developed at the Forschungszentrum Karlsruhe. The design goal is to achieve a high heat flux of at least about 10-15 MW/m"2, which is proposed for a near-term reactor model like DEMO. The development and optimization of the divertor concept require a close link between the main issues: design, analyses, materials and fabrication technology, and experiments with feedbacks between them to be accounted for. When Congress passed the Emergency Planning and Community Right-to-Know Act of 1986 (EPCRA), it created a number of new reporting requirements for companies that handle toxic chemicals and products containing toxic chemicals. Section 313 of EPCRA requires that certain manufacturers report annual releases to the environment of listed toxic chemicals and chemical categories. Because these manufacturers must know the toxic chemical composition of the products they use to be able to calculate releases accurately, EPA requires some suppliers of mixtures or trade name products containing one or more of the listed section 313 toxic chemicals to notify their customers. The pamphlet explains which suppliers must notify their customers, who must be notified, what form the notice must take, and when it must be sent.

The competitiveness of a new nuclear plant vs. a new oil or gas fired combined cycle plant or a coal fired plant in East-Asia, is reviewed in the paper. Both the nuclear and the fossil fired plants are evaluated as either utility financed or independent power producer (IPP) financed. Two types of advanced light water reactors (ALWRs) are considered in this paper, namely evolutionary ALWRs (1200 MWe size) and passive ALWRs (600 MWe class). A range of capital and total generation costs for each plant type is reported here. The comparison centers on three elements of overall competitiveness: generation costs, hard currency requirements, and employment requirements. Each of these aspects is considered perspective. Year-by-Year generation cost history over the plant lifetime is shown in some cases. The advent of synfuels will require a large measurement and modeling effort of new thermodynamic and physical properties. These data are required for the economic design and operation of proposed synfuel plants. The areas of data need are well defined. The pace of measurement will be restricted by laboratory availability. The cost for the required data and for their correlation and modeling will be substantial. And finally, the cost of doing all this work will be substantial. The plants we are talking about are energy plants and synfuel plants. They are energy intensive plants, and as such, they offer the prospects for a great deal of energy saving. To do so requires good data. In those critical areas where we start hunting the energy hogs, we will find that with +-20% data those hogs are pretty well hidden.

Calculations by a frequency dependent cable model demonstrate that this voltage can be efficiently limited to an acceptable level by introducing sheath-armor bondings at regular intervals, or by using a semiconductive sheath-armor interlayer. The paper investigates the required minimum length between bondings, as well as the required conductivity of the sheath-armor interlayer if the use of bondings is to be avoided.

Traveling Wave RF Systems for Helical Cooling Channels

There are clearly identified scientific requirements for continuous profiling of atmospheric water vapor at the Department of Energy, Atmospheric Radiation Measurement program, Southern Great Plains CART (Cloud and Radiation Testbed) site in northern Oklahoma. Research conducted at several laboratories has demonstrated the suitability of Raman lidar for providing measurements that are an excellent match to those requirements. We have developed and installed a ruggedized Raman lidar system that resides permanently at the CART site, and that is computer automated to eliminate the requirements for operator interaction. In addition to the design goal of profiling water vapor through most of the troposphere during nighttime and through the boundary layer during daytime, the lidar provides quantitative characterizations of aerosols and clouds, including depolarization measurements for particle phase studies.

The surprising role of risk in utility integrated resource planning

The great advantage of the helical ionization cooling channel (HCC) is its compact structure that enables the fast cooling of muon beam 6-dimensional phase space. This compact aspect requires a high average RF gradient, with few places that do not have cavities. Also, the muon beam is diffuse and requires an RF system with large transverse and longitudinal acceptance. A traveling wave system can address these requirements. First, the number of RF power coupling ports can be significantly reduced compared with our previous pillbox concept. Secondly, by adding a nose on the cell iris, the presence of thin metal foils traversed by the muons can possibly be avoided. We show simulations of the cooling performance of a traveling wave RF system in a HCC, including cavity geometries with inter-cell RF power couplers needed for power propagation.

Under IRP, planners project the initial and annual operating costs of different resource options and compare them using the revenue-requirements method (RRM)- a project-evaluation technique that discounts future costs (i.e., revenue requirements) into present values. State-of-the-Art developments in accelerator controls at the APS.

The long-term support required from Canada in the operation and maintenance of overseas CANDU nuclear generating stations after commercial operation has commenced is described, with reference entirely to the KANUPP reactor. This includes: technical support to station staff to increase plant reliability and maintainability; assistance with plant improvements; procurement of spares and consumables; and assistance with training programmes. This technical support may be provided by a small number of Canadian staff actually resident at the power station; by short-term visits of Canadian specialists to site and by technical and procurement services provided from Canada. Quality assurance considerations in nuclear waste management

The Department of Energy has issued a Quality Assurance (QA) specification for organizations involved in making a canistered high-level waste form product that is acceptable for storage in a deep geologic federal repository. The logic for the waste form acceptance process is described. In addition to NQA-1 requirements, fourteen supplemental QA requirements have been drafted to fit the waste form production process. A review plan for assuring complicance with the QA specification is provided. Guidelines for preparation of a waste form producer QA program are also presented. The Clean Air Act Amendments of 1990, established requirements for the Environmental Protection Agency (EPA) to develop rules for the establishment of enhanced ozone monitoring networks or Photochemical Assessment Monitoring Stations (PAMS) in ozone nonattainment areas designated as serious, severe, and extreme. The subsequent rules require these stations to collect ambient air measurements for a target list of volatile organic compounds including several carbonyls, oxides of nitrogen, ozone, and meteorological measurements, both surface and upper air. Optimal boarding method for airline passengers

Solar cells and organic electronic devices require an encapsulation to ensure sufficient lifetime. Key parameters of the encapsulation are permeation barrier, UV stability, temperature stability, optical transmission spectra and mechanical stability. The requirements depend very much on the specific application. Many work groups suggest multilayer stacks to meet the permeation requirements. In this paper the permeation barrier properties of the different constituents of such a multilayer stack are characterized. Different layer materials are compared regarding their water vapour and oxygen permeability as well as the influence of process parameters is examined. Mold heating and cooling microprocessor conversion. Final report

Using a Markov Chain Monte Carlo optimization algorithm and a computer simulation, I find the passenger ordering which minimizes the time required to board the passengers onto an airplane. The model that I employ assumes that the time that a passenger requires to load his or her luggage is the dominant contribution to the time needed to completely fill the aircraft. The optimal boarding strategy may reduce the time required to board and airplane by over a factor of four and possibly more depending upon the dimensions of the aircraft. I explore some features of the optimal boarding method and discuss practical modifications to the optimal. Finally, I mention some of the benefits that could come from implementing an improved passenger boarding scheme.

Means and method of balancing multi-cylinder reciprocating machines

Conversion of the microprocessors and software for the Mold Heating and Cooling (MHAC) pump package control systems was initiated to allow required system enhancements and provide data communications capabilities with the Plastics Information and Control System (PICS). The existing microprocessor-based control systems for the pump packages use an Intel 8088-based microprocessor board with a maximum of 64 Kbytes of program memory. The requirements for the system conversion were developed, and hardware has been selected to allow maximum reuse of existing hardware and software while providing the required additional capabilities and capacity. Calculation of ventilation requirements in the case of intermittent pollution: application to enclosed parking garages

Burning nuclear wastes in fusion reactors

The ventilation requirements for decontamination are normally determined with a static calculation method. In some cases, the pollutant emission is intermittent, for example in the car park of an office building, where all the cars enter and leave the place nearly at the same time. Generally, in such a case, the volume of the garage is large, consequently the time constant of the system has a high value. So a static approach would no longer stay accurate and a dynamic evaluation is needed. With the help of some assumptions, calculations remain rather simple and results can be plotted on nomographs or computed on a programmable handheld calculator. The amount of energy saved may appear very large in some cases. A sizing optimization will be required but also remains easy to compute. The paper presents the method of calculation for a single ventilation level and the optimization of a two-level ventilation.

Assessing thermochromatography as a separation method for nuclear forensics. Current capability vis-a-vis forensic requirements

We have studied actinide burn-up in ICF reactor pellets; i.e., 14 MeV neutron fission of the very long-lived actinides that pose storage problems. A major advantage of pellet fuel region burn-up is safety: only milligrams of highly toxic and active material need to be present in the fusion chamber, whereas blanket burn-up requires the continued presence of tons of actinides in a small volume. The actinide data tables required for Monte Carlo calculations of the burn-up of /sup 241/Am and /sup 243/Am are discussed in connection with a study of the sensitivity to cross section uncertainties. More accurate and complete cross sections are required for realistic quantitative calculations.

To monitor the groundwater contamination and the effectiveness of remedial actions, over a thousand monitoring wells are in active operation (i.e., require quarterly or semi-annual sampling) at SRS. This study evaluates the degree to which surface impoundments at licensed facilities comply with significant changes in NRC requirements initiated by enactment of EPA's final environmental standards for uranium recovery facilities (40 CFR Part 192). Impoundment liner requirements, ground-water protection standards, ground-water monitoring and corrective action programs, and site closure standards are the most significant regulatory modifications. Los Alamos National Laboratory is subject to annual emissions-reporting requirements for regulated air contaminants under Title 20 of the New Mexico Administrative Code, Chapter 2, Part 73 (20.2.73 NMAC), Notice of Intent and Emissions Inventory Requirements. The applicability of the requirements is based on the Laboratory's potential to emit 100 tons per year of suspended particulate matter, nitrogen oxides, carbon monoxide, sulfur oxides, or volatile organic compounds. For calendar year 2001, the Technical Area 3 steam plant was the primary source of criteria air pollutants from the Laboratory, while research and development activities were the primary source of volatile organic compounds. Emissions of beryllium and aluminum were reported for activities permitted under 20.2.72 NMAC. Hazardous air pollutant emissions from chemical use for research and development activities were also reported.
